Hi Cem, FlyBase gene IDs are associated with FlyBase transcript IDs and with the BDGP transcript IDs used in the flyBaseGene table (CG###-RA) in the table flyBase2004Xref. In the table browser, select the FlyBase Genes track, choose "selected fields from primary and related tables" as the output format, and click the "get output" button. On the next page, under "Linked Tables", select dm3 flyBase2004Xref (4th table), scroll to the bottom of the page and click the button. Then set the checkboxes next to fields that you would like to retrieve from flyBaseGene and flyBase2004Xref, and click "get output" again.
