You might be interested in the "RNA Genes" track (available for the hg18 
assembly) or the "sno/miRNA" track (available for the hg18 and hg19 
assemblies).

You can use our new Track Search feature to find tracks you are 
interested in.  For instance, if you go to the hg18 assembly 
(http://genome.ucsc.edu/cgi-bin/hgTracks?clade=mammal&org=Human&db=hg18) 
and hit the "track search" button, you can search for the term 
"pre-miRNA" and you will see the "sno/miRNA" track.  Click on the track 
name to see a description of the track.  It includes pre-miRNAs.

If you search for "ncRNA" you'll find the RNA Genes track, which 
includes several kinds of non-coding RNA.  "Large ncRNAs" are mentioned 
in the track description.

Both of the tracks are in the Table Browser under "Genes and Gene 
Prediction Tracks", or available via FTP at:

ftp://hgdownload.cse.ucsc.edu/goldenPath/hg18/database/wgRna.txt.gz
and
ftp://hgdownload.cse.ucsc.edu/goldenPath/hg18/database/rnaGene.txt.gz
