Hi Gregor, Directly integrating supporting for bigBed and bigWig into Ensembl is something that we are interesting in, but there are some current complications due to the different ways that source code from Ensembl and source code from UCSC are licensed.
We should be able to provide more information about this later in the year. Please watch our blog and new Ensembl releases for more information.
