Hi Deqiang,

All of the tables that are accessible from the Table Browser can be 
retrieved as text files from our downloads server instead.  You can find 
them by going to http://hgdownload.cse.ucsc.edu, then clicking "Mouse" 
then "Annotation database".  It should take you to:
http://hgdownload.cse.ucsc.edu/goldenPath/mm9/database/

If you are retrieving a lot of files, we suggest using ftp or rsync 
rather than http to access the files (instructions are on the page I 
linked to above).

Note that not all of the tables are necessarily in BED format.  There is 
extra logic applied when you choose "output format: BED" in the Table 
Browser when retrieving data from a table that is in some other format 
that converts it into BED.  (You can tell what format any table is in by 
hitting the "describe table schema" button.)  Other data formats are 
listed here (genePred is a very common one):
