Hello Andrew, Generally to get the exon lines to show up for a microarray track you need to include this line in your trackDb stanza:
expDrawExons on For more information on setting up microarray tracks you can see this wiki page: http://genomewiki.ucsc.edu/index.php/Microarray_track This particular feature may not be supported in *custom* tracks in which case you'd have to set up your own mirror and load your data as a track.
