Hi , The phylogenetic trees at http://hgdownload.cse.ucsc.edu/goldenPath/hg19/multiz46way/ and http://hgdownload.cse.ucsc.edu/goldenPath/hg19/phastCons46way/ are very different in respect to Babboon and Rhesus. I read they were generated using fourfold degenerate sites and a phylogentic program and that later on the Baboon and Rhesus were corrected as sister species. Is there any paper or person that can explain to me how the tree was resolved? and why at the link http://hgdownload.cse.ucsc.edu/goldenPath/hg19/phastCons46way the tree still has baboon as an outgroup?
