We recommend that you contact JGI (http://www.jgi.doe.gov/) since they
are the ones that built the assembly. Mitochondrial sequences are
typically not included in an assembly's scaffolds and are usually done
in separate sequencing projects.

To whom it may concern,
I have downloaded Ciona Intestinalis 2 assembly from "Download Page"
to make some genome analysis.
The genome downloaded is composed by 4390 scaffolds. I would like to
know if Mt sequences are typically not included in an assembly's
scaffolds. They are almost always separate sequencing projects. genome
is included in one of these scaffolds.
