This generally has to do with ACPI management (you activated ACPI in your 
kernel, right?) . Most often, it is due to buggy ACPI implementation in BIOS, 
and most probably buggy DSDT table implementation (why on earth can't they 
just write true ACPI-compliant BIOSes?!! Specifications are publicly 
available!).

Maybe you should have a look at the ACPI mailing-list to see if someone 
reported problems like you have with your laptop. On the ACPI4linux website, 
there is a list of corrected DSDT table for several laptops. Give a try too.

Meanwhile, you may stop your CPU fan bay hand just typing ar root:
echo "3" > /proc/acpi/fan/FAN0/state
but be careful about your CPU temperature!
echo "1" > /proc/acpi/fan/FAN0/state 
should put it on.

PS: note that FAN0 may be FAN1 (or whatever) on your system.
