Only glibc owned some of it. I moved the dirs to my root homedir Just in
case. After some while they'll disappear ;)

As a result of the switch my lvm2 init script started complaining that
it is written for baselayout 2 (which I'm running by the way) and fails
to start.
I re-emerged lvm2, but that didn't help.

So any suggestions? Besides not using lvm2 :P
