I think "sun-jdk" is an *ebuild* which requires two steps to merge. The first time you run it, it politely asks you to download the binary from the Sun download center and place it in /usr/portage/distfiles. The second time, it does the md5sum check and the actual install. I believe this is necessary because Sun does not grant permission to distribute the binary; you must agree to the terms on their site to get it.

Also, quite a bit of Java software won't work with Java Virtual Machines/Java Runtime Environments other than Sun's.
