What does Gentoo do for it's apps - does it compile them
with large file support?

It's not a filesystem problem, but one of largefile
support in software.
I've encountered the same problem at times and was able
to use dd as a
work-around. If you can pipe the output to another
program, pipe it
through dd and have dd write your file. My last
experience found dd
having largefile support.
