I have a dual-boot laptop on which Windows will only come up properly if I do a full power-down after running Linux - I can't just reboot from Linux into Windows. In this case, I can't identify a particular component such as a clock... just that Windows runs at about 1% of normal speed. So... for what it's worth, doing a full power-down is sometimes necessary to resolve hardware contention between the OSes on a multi-boot system.
