I have this problem too, on two different computers running only linux. What's more, I've noted that the clock lags more if the computer is under heavy load. When I play StarCraft in VMware for a couple of hours, I've noted that computer time is up to 25% slower than real time.
I've so far not heard a good explanation of this, since the battery is rather fresh and I have power management switched off. (And since it can't be the gnome clock problem since I use KDE).
