I think you are referring to the fact that courier-imap does not support directories hat also hold mail. A directory can hold mail folders, but a mail folder cannot hold directories...
I have a subdirectory of a mail directory with courier-imap.
~/.maildir = inbox
~/.maildir/.Spam = where my spam goes
~/.maildir/.Spam.not = where my false positives will be moved to
(for sa-learn)the above are
INBOX (containing mail)
Spam (containing spam)
not (containing not-spam)--
