What I usually do is the following:

1. Ignore fstab, passwd, and shadow.  I do check to see if there are any actual
changes (almost never) and incorporate these manually later.

2. Files that I know I have made no changes to, I just replace the old with the
new.

It's a tedious process, at best.  It's not a bad idea to make a copy of /etc
before you start, then you have a way out when things go bang.
