If the difference is thought to be kernel configuration, what is wrong with:
diff knopppix.config gentoo.config I know there might be some extraneious stuff there that is irrelevant, but this could narrow things down quite considerably. knoppix is debian based, and debian traditionally has the .config stored in /boot IIRC.
