Ciao Ashley, yeah, I would suggest to merge those files into something larger, like larger geotiff files or even bigtiff, especially if you are using a very recente GeoServer on top of them.
Using ImageMosaic with a large number of small files is not the preferred way to work in many cases although it is convenient to set up. The point is that if you set up a mosaic with many small files depending on your set up you might end up opening many files for responding to each request which is bad performance wise.
