Ciao Ashley,
yeah, I would suggest to merge those files into something larger,
like larger geotiff files or even bigtiff, especially if you are using
a very recente GeoServer on top of them.

Using ImageMosaic with a large number of small files is not the
preferred way to work in many cases although it is
convenient to set up. The point is that if you set up a mosaic with
many small files depending on your set up
you might end up opening many files for responding to each request
which is bad performance wise.
Merging files would help a lot in this case.
