It seems you have identified the area I have not set up correctly. I unpacked the gdal native to a new directory and ran gdalinfo on one of my jp2 files:
./gdalinfo A.jp2 terminate called after throwing an instance of 'srd::length_error' what(): basic_string::S_create Aborted (core dumped) which is the same error geoserver spits out before it ceases to function.
