Thanks for the quick response, I managed to solve the issue by defining the 
correct projection parameters in the epsg_operations.properties file.

1.    I have defined a custom ED50 UTM 31N (EPSG:23031) projection in the 
epsg_overrides.properties file (replaced the original TOWGS84 parameter set

2.    If I check the TOWGS84 parameter using the SRS list or the Reprojection 
console it shows the correct numbers.

parameters (PARAMETER["dx", -116.641], PARAMETER["dy", -56.931], 
PARAMETER["dz", -110.559], PARAMETER["ex", 0.893], PARAMETER["ey", 0.921], 
PARAMETER["ez", -0.917], PARAMETER["ppm", -3.5200000000346066]) and not the 
ones I have defined in the epsg_overrides.properties.

 

Not sure why it's not working. You might want to try providing custom transform 
params instead using epsg_operations.properties:
