It would seem it is something specific to your setup, I've just tried
with a standard GeoServer 2.6.2 and using:
http://localhost:8080/geoserver/sf/wms?service=wms&request=GetCapabilities
http://localhost:8080/geoserver/topp/wms?service=wms&request=GetCapabilities
I only get back layers in the respective workspaces.
With "sf" and "topp" workspaces it works, but we encountered the problem
with a workspace that we have defined, but the workspace options are the
same.
To help you we first need to understand what makes your installation
different.
Is it happening only with particular workspaces for example? Did you
change anything in the
wms configuration or security subsystem?
