That’s interesting, well we are using 2.9.3 and it definitely recreated the
shapefiles when the server loaded. I’ll leave it to the experts to decide if
that is expected or wanted behaviour but it seems to be possible to replicate
on that version as far as I can tell. Perhaps just try it and see if it does it
for you, you just delete the shapefile for an image mosaic layer and hit
restart, it will either work or not.
I will double check my facts regarding the ECW usage but the main reason we are
looking to switch is disk space. The ECW files are much smaller and have
overlays inside the files whilst my GeoTiffs were bigger and I think some (if
not all) didn’t even have pyramids yet. This means the file size would be
increased further once I’d resolved that issue and ICT were looking for us to
reduce the file sizes.
So far we had found that the speed seemed to be improving as the files actually
have the pyramids / overlays and seem to be reading fast enough.

Right, so did I. Up to version 2.10 there was a check on startup for vector
stores (removed in 2.11 if one also enables the tolerant capabilities document
generation), but I don't remember seeing an equivalent for raster data sources
Incidentally, why are you switching to ECW from GeoTiff? GeoTiff should
generally be faster for GeoServer.
Normally the issue is not much the speed per se, but the hefty cost of the
licence needed to legally use ECW on the server side (ECW libraries are free
only on the client side).
