I'm not sure i follow the first part of what you say above, nor do i understand the warning your recieving. However, you should check the developers guide on the geotools codehaus site for the correct build procedure: http://docs.codehaus.org/display/GEOT/2+Building
The final part of the build process is executing "mvn install" not "mvn compile".
