Hmm, I guess you mean the "OutputTransparentColor" parameter, right? 
(the other one being specific for building the mosaic)

Ok. Still, I am a little confused about where to store that transparency 
information. I see that in GeoServer you have a "info.xml" file with 
those parameters. That looks specific to GeoServer, or does GeoTools 
itself use that too? In the latter case, then once someone states a 
transparency color, a "info.xml" file would be magically created and 
used afterwards?

Maybe we should move this discussion to the developer's list?
