This issue is common to all stores, you give them a feature type, they
cannot
abide to the names 1:1 because of internal limitations (e.g., Oracle makes
everything uppercase, SDO adds a prefix, shapefile cuts the attribute
names),
then you run add features with a collectin that does not match the
target feature type, and something does not get copied.
In your case it's the geometry, but there is no special treatment, any other
attribute would follow the same destiny after the copy.

We discussed the issue in the past, to solve it we'd have to make either
of two changes to the geootols api:
* return a sort of a mapper object that can transform the old features into
  the new structure after createSchema, which you'd apply to the
  feature collection before passing it to the add features method, or
* have a method createSchema that takes a feature collection, and does
  all the mapping stuff internally

We don't have either at the moment, but if you're eager to solve the
problem,
a pull request with an implementation of either the above, with a
discussion and a formal proposal on geotools-devel, would be appreciated

A solution making a special case for the geometry of the shapefile does
not have a good chance of being integrated instead.
