I use Global Mapper as a fairly inexpensive tool for a lot of my mapping 
needs.  While I haven't done any image rectification with it, it does have 
that feature.  (http://www.globalmapper.com/)

But yes, you'd want to set up some sort of rig that can get the camera 
pointing straight down.
