No, the shells can also carry it. A laying chicken can 'catch'
salmonella and carry it internally, so that the eggs laid have
it on the shell. It's a simple thing to prevent, by putting hydrogen
peroxide in the chicken's drinking water, but it costs too much
per head (a few pennies) for commercial ventures (or so they
say).
As for nuking, no it doesn't kill it. The stuff gets into the fibers.
It would have to be autoclaved for ten minutes (hot steam and
pressure) to kill the salmonella.
[father worked at an egg ranch, and I have personally unfortunately
had salmonella as well. Last time was cookie dough, I kid not]
