Yes you may put antibiotics in the water. The babies will get it
from the mother if they are still nursing, and it will be fine.
If you need to administer antibiotics to the mother(s) you
should give a few drops directly a few times a day with an
eyedropper just to make sure that the animals are getting
it. Remember to medicate for a full ten days or else it isn't
worth doing the medicating.
