I came to a different conclusion. I have never used brew's casks, but after you 
told the cask to not use the built in ~/.config/geany directory, it started 
behaving normally. This led me to conclude that the problem is in the 
~/.config/geany directory. Installing the geany.org dmg would not have fixed 
that issue.
You installed the dmg and it did not fix the issue with the existing configs. 
That seems to confirm that.
You moved the ~/.config/geany directory, and Geany looked fine with the newly 
created configs. That seems to confirm that.
You moved it back, potentially undoing whatever filesystem/permissions/lock was 
causing the issue. 

Something broke your configs. Something may do it again. I would create a 
backup copy of the now working directory, and if it occurs again, try restoring 
first.

There is a chance that the brew cask version of Geany behaves differently than 
the geany.org version. I have no insight into how brew makes that package. I 
would rely on the geany.org version, or there is a chance no one here would be 
able to provide any help in the future.
