There seem to be several problems here (below) - I'll focus on completing the upgrade. The error message you're seeing here (could not locate Gemfile) suggests you're not running the bundle install command from the root of your Gitorious installation? Were these problems what made you start the upgrade, or did they appear afterwards? Do they appear for all users or just specific ones? Did you do any maintenance directly in the database?
