Just in case it is something obvious, I need to ask the following question. Are you aware that messages are displayed in pages? Near the upper right corner there should be a line that says something like "1-100 of 46,153" with left and right arrows next to it. You did check through all those pages, right? Also, I am not clear about what your configuration is, what you are using to access your Gmail. Are you using a web browser, and seeing Gmail only through its web interface, or is there a separate email client program involved? When you say "my personal folders", are you referring to Gmail's Labels, or something else? Where exactly are these "personal folders"? Have you tried the good old "clear cache and cookies" remedy, just to be sure that is not the issue?
