I'm confused.  Are you forwarding your work emails to your personal
account, or are you using POP to retrieve them from the work account?  You
shouldn't be using both at the same time (though I suppose it might not
hurt to do that).

As far as I know, when you POP a message from Gmail's server, it always
leaves the original message on the server, no matter what settings you
have.  So I'm confused if you find that they are being deleted.

Am I correct that you have exactly two accounts here ("work" and
"personal") and that they are both Gmail accounts, and you are trying to
manage your email messages on those two accounts, only?

When setting up the work account to forward messages, I believe it is easy
to have it also take the message out of the Inbox (i.e., "archive" it).
 And then you are done on the work account.  On the personal account, if
you can construct a filter to match every new message from the work
account, then just have the filter remove the message from the Inbox.

You tried setting up a filter where?  Filtering what?  Doing what?

Filters do not put a message back into the Inbox, though they can take them
out of the Inbox.  Anyway, it doesn't make sense to use a filter to put
something into the inbox, because filters act on new incoming messages, and
those are already destined for the Inbox anyway, so no need to have a
filter do it.

IOW, I am confused about what you are asking.
