The ONLY thing Archive does in Gmail, is take off the "Inbox" label on a message (i.e., "take it out of the Inbox folder") . A message that is Archived is still in Gmail. Nothing is "put" into "All Mail". Everything starts out there already,and stays there as long as the message exists. To remove a message from Gmail (gone from Gmail's servers), you must delete the message, and then clear the Trash. Do you really want to do that? With 15 GBytes available, I don't have the need (yet) to get rid of my old emails; but perhaps you do. Just be aware that when they are deleted, they are gone for good; and that might be true on both ends (Gmail's servers and your local client program). I don't know why your messages appear to not have labels, unless your Filters don't actually label them. My filters do. My filters also automatically archive some of my messages, and that works properly too: they are gone from "Inbox" but not deleted; except for the ones where I have it delete the message too. I can't answer your questions about settings to do what you want. I am not currently using either IMAP or Thunderbird.
