Other than Spam, the only way a message ends up not in the Inbox, is if something moves it out of the Inbox. A Filter can do that. Another email client that archives the message after it's read can do that. But a message doesn't end up out of the Inbox unless something under your control made that happen. Marking a message "important" can help keep it out of the Spam label, but doesn't move it into the Inbox, nor make it less likely that it can be moved out of the Inbox.
