I think I figured out the problem that I have. It seems to be a timing
issue.
In the sidebar, I have Gmarks opened, which needs a password.
Therefore it asks for the master password.
My start URL is my personalized iGoogle page, which also needs a
password, taken from the master password.

That's the reason why  I am asked twice. If I can enter the first one
very fast (which I can't - I am human), FF will know the master
password and will no ask a second time. For test purposes, I switched
my start URL to a web page which does not need a password. Voilà, it
works.
