Hi Jan,
your sphere is so small that it has been automatically removed...
Go to Tools->Options->Geometry->General and uncheck "Remove small edeges in OCC models"
and "Remove small faces in..."

You should be able to create the same brep, if you start Salome 5.1.3, create a
sphere primitive and export the sphere
as brep.

Btw, creating a Box in Salome and have Gmsh create a 3D mesh for this box works
fine.
