Hi, I would be surprised if your problem comes from numbering. I rather think that you may have forgotten to define the volume of your cube as physical. If there are any physical groups defined, gmsh saves only those by default unless you check "save all (ignore physical groups)" when saving your mesh. What happens if you load the .msh file into gmsh? Note that ElmerGUI doesn't display the volume mesh by default, you have to check "View->Volume mesh" in order to see it. Check "Model->Summary" to find out how the mesh import worked out.
