I think this is stored in “Documents and Settings/YourUser/AppData/Local/Temp/.gmshrc”, at least on Windows7. Maybe you can delete that and try again. I deleted all gmsh files that can have any impact on its work and tried to reboot my PC. Does this happen only for a particular CAD file (i.e., for the one that you modified) or is it happening every time you open GMsh, before you even have the chance to actually open something?
