I haven't tried it yet, but I really doubt you would have any
incompatibilities. This is just not that world. I know for sure that kde stores
all its files in a dir called ~/.kde. Gnome probably does the same thing. I
have the libs of both installed since some of the programs I use need gtk. And
I have two versions of qt, but sometimes three. So go ahead, and try them.
