I have not yet had the pleasure (intense, I'm sure) of working
closely with anything like GNOME or KDE or Enlightenment,
so I don't have any specific solutions for you.  I use good
old CTWM (one of, if not THE, earliest multi-workspace window
managers for X) which has the ability to bring up a menu
that allows you to specify the "occupation" attributes (ie.
which desktops/workspaces to occupy) for any given window or
window class.  If GNOME has such a feature it might at least
save you the fun of having to restart it when it forgets.
