In FF3, the bookmarks storage location changed from bookmarks.html to sqlite.places (or something). To get Launchy (Windows) and Quicksilver (Mac) to work, I had to force FF3 to update the bookmarks.html file. I did the same on my Linux box without looking at whether Do worked without this fix, but I haven't had any trouble with it in place. I wrote about it at http://robwilkerson.org/2008/07/30/firefox-3-bookmarks-in-launchy/ and, though I don't mention Do specifically, I'm using the same solution and Do is working great as well.
