I was just doing a jhbuild build, and it failed when it got to gnome-shell:

So it looks like there needs to be some sort of file created and checked into git in these directories (even a .gitignore) so that git will track them. Or alternatively, make the autoconfigure-whatsit tool not depend on these directories already existing, but I doubt that's easy...
