Huh? The .ly files are LilyPond input. Blank lines, or all
whitespace for that matter, is ignored by LilyPond. You should
find at .tex file produces the \par errors when you run tex on it.
The \par problem may be a LilyPond problem, or something with your
TeX installation. Therefore, look at/send us a pair of .ly and .tex
files, so that I can verify whether:
* my lilypond produces a different .tex file from your .ly file, or
* your .tex file produces errors here too
