I have seen that happening too. How about changing the time signature
for the part where the triplets now appear? The time signature is
a Staff property, so one staff can have 3/4 while another one can
have 9/8.

Use \property Voice . tupletVisibility = 3; for that (or the value
0 for hiding tuplet labels).
