I think that the better solution to that is create a group of
   packages that will not be managed by unionfs.

Then you loose the whole idea of a package manager.  For example, one
won't be able to switch between glibc versions easily, or upgrade to a
new version cleanly.  So this isn't a better solution, it is a worse
solution.
