You can specify the account by prepending the QIF file with a header.
The following QIF file would add the transaction to the account My
Bank Account, which has the description 123-456:

NMy Bank Account
TBank
D123-456
^
!Type:Bank
D03/16/99
N789
PCHECK
T-100.00
C*
^
