This will sound like a stupid response, but it’s happened to me a bunch…
Are you 100% sure you have the date right on the transaction when you enter it? I’ve had this happen too many times when I enter just the month/day on a transaction, and GnuCash puts in last year’s year for some reason… causing the new transaction to jump up off the top of the screen when I hit “Enter” to create the transaction. Most common around the end of the year (for me), and you say you’re coming back to the DB after time off, so it might just be “helping” you in an incorrect fashion. The fact that it auto-fills when you try to re-enter it suggests that the Tx is in your ledger somewhere.
