On MacOS and Windows they point at the same directory by default. But if you want to move this directory someplace else you should set both GNC_DATA_DIR and GNC_CONFIG_DIR (as of 3.4) or GNC_DOT_DIR (for 2.6 and earlier).
The versions 3.0-3.3 are somewhat awkward in this respect as these versions only know of GNC_DATA_DIR and GNC_CONFIG_DIR is more or less hardcoded to the default.
