From the verbiage on the check box in EDIT/PREFERENCES, under Register section with grouping of Reconciling it appears that is only for credit card reconciliation.

Of course it is unchecked in my case as I want to manually make that payment and don't always pay as soon as billed.  Nor do I always take advantage of the float.
