Sorry I misunderstood.  But you do tailor each income account to individual customers.  In that case, why don't you just make customer as account root instead of revenue types as shown below? This should solve your reporting problems.  It is also possible to do summary reports from transactions (e.g., show all total interest payment by all customers) by selecting/filtering the appropriate accounts.

Income:Mortgage:Customer1:Principal
Income:Mortgage:Customer1:Interest
Income:Mortgage:Customer1:Late Fee
Income:Mortgage:Customer2:Principal
Income:Mortgage:Customer2:Interest
