I have done what you describe several times without any problems. My base domain is a google apps domain, I had no issues creating a subdomain, which is also an apps domain, and adding the service. Are you sure you correctly authenticated?
My apps are under a regular gmail account. When adding the domain to the app via appspot.com, you need to authenticate using the apps account credentials.
